In The Second Renaissance, probably Part 2, there is this woman (revealed to be a realistic robot) getting beaten to death, and her shirt tears off revealing her artificial boobs.

At the very end, there is also a very brief bit of shotacon where a small boy gets metaphysically torn from his happy fantasy Matrix-world, stripped, and put into a tube to be a battery for the machines. You can kinda see his penis if you pause and go frame-by-frame.

As far as I can recall, that's the limit of the actual nudity in the compilation; though the opening scene of Final Flight of The Osiris is pretty sexually loaded.
